According to the olde internet the phrase originated from ancient RuneScape forums and/or GameFAQs around 2002 seemingly from a confused user. The phrase slowly became associated with newcomers around these gaming communities.
Spread
In 2005, the phrase was popularized by the VG Cats webcomic. By incorporating it into one of their strips, VG Cats expanded the phrase's reach beyond just the GameFAQs and RuneScape communities. It soon permeated other gaming communities, such as those for games like World of Warcraft and Final Fantasy XI, where it was used to humorously call out new or uninformed players.
Notable Resurgence
Like many internet memes, the phrase "How I Mine for Fish?" has had cycles of virality. Notably, in 2009, a YouTube video by Kiisuke using the phrase became popular on Blue Gartr forum, leading to a resurgence in its usage and to finally give the answer to Allakhazam users.
